YFitter 0.2 Beta description
YFitter 0.2 Beta is regarded as a convenient as well as simple to use program for assigning Y chromosome haplogroups to individuals sequenced at low coverage which is designed to be used in a samtools/bcftools pipeline. Yfitter also supports haplogrouping using chip genotype data.
Yfitter is an application designed for assigning Y chromosome haplogroups to individuals sequenced at a low coverage.
The program uses a dynamic programming approach to find the maximum likelihood haplogroup given the reads observed, and is designed to be used in a samtools / bcftools pipeline. Yfitter also supports haplogrouping using chip genotype data.
Enhancements:
- Speed optimisations - now runs on even very large datasets in less than a minute
- Implementation of a confidence haplogroup, which is possibly lower resolution but more certain than the best guess haplogroup
- A number of improvements and corrections to the haplogroup tree
- Build 37 as well as build 36 haplogroup trees
