This Widget is a calculation tool for molecular biology.
It performs some of the more common basic calculations encountered, including the setup of simple PCR and restriction digest reactions, preparation of gels for SDS-PAGE, calculation of protein molecular weights, and basic codon table functionality.
Main features:
- Blue fields accept data entry; red fields are output only.
- Large text fields can be reset by clicking on the X in the upper right-hand corner.
- Most stock and final concentrations can be specified in the preferences menu (which can be reached by right-clicking). These should be verified upon first use.
- Changing modes, or using the "Collapse window" function, clears all data.
- Double-clicking near the top of the widget mimics the Mac Windowshade function, without
- erasing data.
- Due to Javascript limitations, the widget is not especially smart about how many significant
- figures to display. Ive tried to choose useful values, but they may prove a little off for some purposes.

Serial Cloner is a Molecular Biology software that provides tools with an intuitive interface to assists you in DNA cloning, sequence analysis and visualisation.
Serial Cloner can read and write DNA Strider-compatible files and also import or export files in FASTA format (or in pDRAW32 format). Powerful graphical display tools and simple interfaces help the analysis and construction steps in a very intuitive way.
All the tools you need to analyze and manipulate your sequences are available in an all-in-one-window concept. Numerically select fragments, find restriction sites, ORF or any motif, calculate Tm of selected fragments, %GC or dynamically determine the translation your selection into peptide and calculate the MW using a compact interface. Serial Cloner also lets you build text restriction map and quickly format it to add multi-frame translation or only show single cutters for example.
The graphic map of Serial Cloner is really Graphic as you can easily select and extract a fragment or show single, double or multiple cutter all in the same window.
Serial Cloner will assist you in setting-up new sub-cloning projects and in preparing the electronic versions of your constructs. In addition to the classical restriction maps - both graphic and text-based - or site usage windows, you will be able to quickly extract a sub-sequence either in a selection or between restriction sites, to create a new PCR-based fragment or synthetic adaptors. shRNA constructions based on pre-defined scaffolds are also automated.
Finally, you can assemble fragments, obtained by PCR, adaptor/shRNA synthesis or simply by graphically selecting fragments between restriction sites. Just select, blunt if you need, and click the Ligate button. An additional interface allows easy Gateway(tm) cloning for both BP and LR reactions. Finally, Serial Cloner provides an interface to align two sequences using a local algorithm or the BLAST2Seq NCBI server.

Microsoft Computational Biology Tools Component This tool computes the probability that a given kmer is a T-cell epitope restricted to a given HLA allele. The tool can scan for 8, 9, 10, and 11mer epitopes and over all common HLA alleles.

Molecular Workbench (MW) is a free and useful open-source modeling program that was specifically designed for use in education. Powered by a set of real-time particle simulation engines that compute and visualize the motion of particles interacting through force fields, in both 2D and 3D, it is a simulation platform for learning science. Many abstract concepts in physics, chemistry and biology can be dynamically visualized, and virtual experiments that are only limited to your imagination can be designed.
MW provides an easy-to-use authoring system for creating model-driven activities with customized interfaces. Novice users can operate this authoring system just like using a word processor. Macro languages are provided to advanced users for constructing and controlling models in a more flexible way.
The customizability of models through the authoring system allows you to design user interfaces appropriate to your audience, without having to get them involved in the complexity of the modeling engines. Moreover, MW is a special web browser for getting models and activities made by using its unique authoring system. This results in the ease of distribution of your work. You can independently put your work on the Internet in exactly the same way as you deal with the HTML pages, and they can be opened by anyone using MW in exactly the same way a web page is opened using a conventional browser.
In addition, MW offers a built-in assessment system that, together with the authoring system, enables you to design questions and mine data on your own. A database that has already collected thousands of student reports composed of questions and answers and snapshot images taken from simulations is also available for analysis. (See sample reports.)

Microsoft Computational Biology Tools Component One way to find epitopes is to do lab studies such as ELISPOT. One problem with this approach is that, if you see a reaction in a patient, you don?t know which of the patient?s HLA genes is responsible for the reaction. This tool takes lab data from a series of patients and determines (probabilistically) which HLA genes are responsible for the reaction.

When you click on the download link below, the software for FightAIDS@Home will be installed on your computer.

During the installation process, you will be asked to create your own password for your FightAIDS@Home membership. Be sure you write down both your MemberID and Password. Once the software is installed, a new browser window will open where you will be asked to type in your password to start your participation in FightAIDS@Home.

It is important that you do not close this browser window until you have typed in your password and clicked "Submit" to activate your participation.
